Why do people keep saying this? If anything, Boise and Cinci in the national title game would ENSURE that the BCS stays around. The biggest argument against it is that the small teams have no real shot at the title. If even one of the mid-majors or even a team like Cinci make it, that argument is lost forever.
It would hurt the BCS because: 1.) The TV ratings would be abysmal. 2.) The main proponents of the BCS, the big conferences, would be shut out of a system they created in order to ensure that their teams stayed in power. 3.) The national championship game would not be a sell out. With a Boise/Cinci national title game, you're instantly losing money. The first thing you need to know about the BCS is that it has absolutely zilch to do with crowning a true national champion and everything to do with making big money for the big time programs, bowl hosts, television networks, and sponsors. Why do the big conference schools not want to go to a true NCAA championship tournament? Because they lose control over the money and have to share it more equally with all 120 members of NCAA Division 1 FBS. The schools only allowed the small conference teams a shot at the BCS bowls under the threat of litigation. Now, if you're going to argue that more people will tune in because everyone loves a Cinderella story, I'll provide evidence that it's not true. I'm sure them playing in 19*F weather had nothing to do with it being a low scoring game. Considering they scored 44 the following game. (offense was back at it....)
So you think in order to ensure better ratings, they'll blow up the whole system that's only resulted in a BSU-Cinci title game once in favor of a system that makes it more likely such a result would happen?

I was actually speaking in hyperbole and don't think there's anything that's really going to "blow up the BCS," especially considering the current contract is signed for several more years, IIRC. However, having said that, I do think this would be the most likely to inspire change...but not to a playoff system. I actually think it's more likely under this scenario (which won't happen), that it would be more likely to inspire the big conference teams to go back to the old bowl system rather than a playoff format. I just laugh at people that clamor for disarray to "Blow up the BCS!!!!" when there's no realistic scenario that could "BLOW UP THE BCS!!!" that's any crazier than what the system has already survived. Three undefeated teams? Happened. Multiple two loss teams with one in the championship game? Happened. A team that lost its conference championship in the BCS championship game? Happened. Split national champion? Happened. Seven teams with one loss in the top 8 and one undefeated team that DOES NOT make the championship game? Happened. I mean, is there anything that can screw up the system more than anything that's already happened? I suppose you could end up with 5 or 6 undefeated teams, but considering that has NEVER HAPPENED, it probably won't be happening anytime soon. What's more important is to consider that, based on the TV ratings, not even the fans want to see the Boise States, the Utahs, the Hawaiis of the world in the big games. People want to see the traditional powerhouses in the big games, and a system that excludes the small conference school is a system that will generate the most revenue.
