Why do they use different guys to do these? I mean they use Reggie Bush to return punts often. Isn't it safer for him to return kick offs? Also isn't there more room to work with on the field if he returned kick offs?
Kick returners need to have good straight-line speed. To be successful, they have to recognize the seams, and run full speed ahead. For punt returners, they have to be more inventive, and sometimes they'd have to be able to move laterally and make cuts to find open spaces. IMO, Bush could probably do both.

If it's a field goal attempt, defense can run it in for 6. If it's a PAT, in college you get two points, but nothing in the NFL.
I've got a related question I was watching NFL last year and there was some kind of kick rule that was going on that I didn't understand. I think it was a rule that only is in effect in the last 2 minutes (maybe? maybe no?). If the kicker kicks the ball and it bounces or rolls out of bounds, the opposing team gets the ball on their 40 yard line. Some teams were doing a sort-of squib kick for the sole purpose of just trying to keep the ball in-bounds. What is this rule? When did the NFL create the rule?
I don't think that is true. I think the only way the offense can pick the ball up and run it in for a TD is if the defense picks up the ball, fumbles, and then an offensive player picks it up. Because then you have a change of possession.
That penalty is called illegal procedure I believe. It has always been in effect. The receiving team can either take the ball where it went out, at the 40, or have the kicking team re-kick.
