It's hard to be objective with Stockton because he is so hated. But I'd pick Stockton if I had to choose one of those two guys on my team. Thomas is the better one on one player. Stockton is the better floor general to run an offense and is a better shooter.
Totally depends on what you value. If you are focused on individual brilliance, Isiah's your guy. If you were building a team around a franchise player, he's probably the only PG you'd go with as your best player (Iverson had the points, but they constantly proved to be "empty calorie" scoring....Big O had the legendary triple double season, but he only got a ring as a #2 player behind Kareem). If you are focused on team play, it's Stockton. Probably the greatest pure PG of all time.
Isiah was the primary scorer and leader on a Championship team. Stockton never got it done. Easy to pick Isiah. Basketball comes down to one thing in the end, putting the ball in the bucket. Something Stockton could have done, but chose not to do, and I think that was his biggest failure. That comes down to decision making. He let his rings rest on the shoulders of Malone and Hornacek and others. He didn't know when to take over a game when his team needed him to do so, thus missing the whole point. Almost all of his playoff stats went down from the regular season, shooting percentages and points.

Bird didn't play in the Piston's 1989 championship run, and Magic got injured in game 2 of the finals. IIRC, Byron Scott also got hurt early in that series.
