I can't be certain of that because I've not was the show religiously (lulz) in some time, but my guess is you'd be hard-pressed to find an SNL skit depicting Mohamed. On the flipside, in addition to SNL's depiction of Jesus this past weekend they also had a Jesus/Tebow skit not too long ago.
Same people who complain about Muslims over-reacting and not being able to respect free speech are now over-reaching and demanding censorship of SNL for this. Hypocrites

Christians in the US (or in europe for that matter) really have nothing to complain about. What Christmas isn't a big enough joliday for you? No you are right Burning a flag is nothing but a (stupid) symbolic gesture, it doesn't hurt anyone (it even increases the sales of flags), withdrawing advertisement does actually do something, it costs money fo the organisation. That being said like i said he death threads are indeed of another order, i just found it funny you use the flag burning as an example (since i really do not care if the whole world burn dutch flags..

Fallon and Saenz did a Bin Laden/Khalid Sheikh Muhammad sketch where they were on the phone talking trash to each other. There was also a skit where they were playing some kind of a discussion between terrorists and Bin Laden, and the terrorists were negotiating with Bin Laden to not necessarily blow themselves up. Although, neither of those explicitly make fun of Islam; most likely because A) NBC Standards and Practices probably wouldn't like it and B) Lorne's a decent guy and also pretty good about self-censoring.
A joke spoken verbally, yeah possibly. A depiction of Mohamed? Someone dressed up portraying Mohamed? You won't find it. If it had been done it would have been fairly significant news considering a cartoon drawing of said person gets your name on a hit list.
There has never been a sketch portraying Mohamed on SNL. Nor should there be. That isn't because SNL was afraid of offending Muslims. It is because the general populace of the U.S. target audience doesn't have enough of a connection to Mohamed to make any skit about that relevant or funny.
SNL had their chance in 2005 after the initial uproar caused by the publication of the Danish cartoons. The same cartoons eventually published in the papers of 50 other counties. It was relevant enough that another American television show took their own stab at the whole issue of the alphabet networks being too afraid of the repercussions. Spoiler
I just don't think that poking fun at the central figure of any religion is particularly funny. Doesn't matter which religion.

If they ever have I bet they treaded very lightly. If Muhammad was portrayed as Jesus was in that SNL skit the Islamic world would be going nuts right now... FATWA death to Lorne Michaels..!
Whatever, people mock other's religions all the time. Look at the way Hindus are mocked all the time. No one ever complains about that. I think it's all fair game.
