Decided to change it up a little bit...
Several come to mind and they are all because they are weird or annoying.
In the weird category would have to be these 3:
"Total Eclipse of the Heart" by Bonnie Tyler - with kids having weird lights in their eyes, people fencing above Ms. Tyler & she belting this epic song from one of the all-time greats, Jim Steinman, at the top of her lungs, it makes for a bizarre video.
"Jeopardy" - Greg Kihn Band - you remember this one...he (Greg) is fixing to get married and sees everyone turn into zombies who go after him in the church. Later, it is revealed just to be his imagination. The quality of this video reminds me of a cheesy home video due to the lighting and everything.
"Stinkfist aka Track #1" - Tool - one of the most intense and scariest videos of all-time....the only one that can compare is "Closer" by Nine Inch Nails, but "Stinkfist" leaves a more indelible impression to me for some reason.
And the most annoying video of all-time, IMO, has to be this one:
"Hyperactive" by Thomas Dolby - obviously a crass attempt to cash in on the success of "She Blinded Me with Science", this song fortunately never did anything in the States & Dolby sorta faded away after this song and the album it was on.
First the song is one of those annoying ones that you can't ever get out of your head like a Michael Bolton song. Even worse, the main vocal is Dolby singing regular and then speeded up to give this very high pitched and INTENSELY annoying vocal.
To make things worse, he parodies his own video in "She Blinded Me with Science" by having a shrink "examine" him again. But he decides to get cute and have this *****ing damn box over his head and the shrink has one too. What makes this even more ridiculous is that there are pictures of his and the shrink's profile, front of their faces, back of their heads, and the sides, and these pictures are on these damn boxes. So, if you can picture it, you got these 2 clowns sitting there with these damn boxes on their heads with these goofy pictures of their various facial expressions which they tear off to reveal another one at various times in the video! That doesn't even compare to near the end where Dolby's gloves and shoes seem to "magically" dance by themselves. Too bad that you can see a guy dressed all in black doing this dancing.
I guess this video was considered innovative at the time like Yes's "Leave It", but when one watches it now, it is so cheap-looking and goes overboard in being cute that it is not only annoying but unwatchable.
Ah...that feels better...that damn video has been gnawing at me all day. I'm finally glad to get that off my chest.

I'd say the video for Radiohead's "Paranoid Android," mainly because it tells a weird story in cartoonish format. Makes the song a lot better.

What always creeped me out is "Mary Jane's Last Dance" by Tom Petty... yes, I know it's supposed to...
One that annoyed me when it was popular, but that I grew to like, is Faith No More "Epic". (two words: fish and piano)
My favorite of all time: Fatboy Slim "Weapon of Choice". Very close second: Sir Mix-A-Lot "Baby Got Back". Never fails to amuse.
In terms of annoying videos, I know a lot but when asked I can't come up with any off the top of my head... well, first off, any featuring chicks that are skinnier than me.  (Well, "Baby Got Back" does, but at least they could be worse.)

one video that freaked me out and was REALLY depressing was Soul Asylum's "Runaway Train"... seeing all those missing kids pics was just a real downer while watching MTV... i wonder what became of those kids, its been 10 years since the video... i think.

One memorable one I can think off the top of my head was Van Halen's "Right Now". It had the video with those "every some odd mins, this event happens" and it also reminds me of the clear pepsi.
Madonna's "Like a Virgin" was a bit disturbing to me.
Also, I remember the days where Michael Jackson would premiere a video on national TV before you could watch it on MTV. Those were back in the days when i didnt have cable.
Weird?
Dunno any off the top of my head, but probably the Sisqo Video that was never released. They showed it on MTV a few weeks back. It was where he had to fight against a Godzilla type creature, looked really weird.
Annoying?
Any Boy Band video, with the exception of NSync's Bye Bye Bye. Pretty cool song and Kim Smith is HOT in that video.

one that i always thought was weird, was the guns n roses video, estranged i think, were axl jumps off this aircraft carrier and is swiming with dolphins. never really got that one but i like the song.

a-ha - Take On Me...it's just flat out cool.
Don Henley - The Boys of Summer..i think it won the first ever MTV Video Music Award for best video...something inherently cool about it..
George Michael - Freedom '90...hot supermodels singing the words...nice.
Ice Cube - It Was A Good Day...probably the funniest music vid of all time.
Janet Jackson - If...the dancing is incredible...and Janet is hot.
Prodigy - Smack My Bitch Up...funny...great camera-work...good story...watch it!
Smashing Pumpkins - 1979...something about it that i can't put my finger on...
U2 - Where The Streets Have No Name...oya...Beatles idea of singing on liquor store...it's cool

November Rain - Guns N Roses...One of the few videos I could watch over and over again and never get tired of
Of course, NO list of great music videos can be complete without Thriller by Michael Jackson. That part when Michael Jackson turns into a werewolf and yells, "GO AWAY!!", then knocks that tree down is probably the single greatest music video moment ever...
Man, I have about three tapes full of nothing but music videos on them. I used to watch MTV 24/7 during the summer when I was a kid, and they would always have those greatest video countdowns

I just watched Dancer in the Dark last night, so I've been thinking about Bjork's "It's Oh so Quiet". I really don't care for musicals much, but this video had such a fresh take on that genre (and actually kinda poked fun at it) that I just loved it.
Other favorite videos:
Radiohead - "Karma Police"
Low - "Over the Ocean"
White Stripes - "Fell in Love with a Girl"
Any Cure video directed by Tim Pope, especially "Just Like Heaven" and "Lullaby".
